So I still haven't figured out how to get the system to send customers order emails when paying by Paypal.
It was suggested to change the settings for the Store Settings > Options page for "Processing Order Status", and/or "Complete Order Status".

Customer places order and gets no email.
They pay by Paypal and I capture the payment which automatically changes the order status after payment and still no email.

So can someone suggest what setting to use to get Paypal to send out emails.
