I am wanting to charge a deposit for most items, so if an Item is listed as 100 then I want the checkout to clearly state deposit of say 10% required now please pay 10.00 etc...

Also I wanted to have the option to set the amount to include tax...
The issue is that the customer sees

$60.00
Ex Tax: $60.00

this implies the total is not the final total ! that is confusing...I can do my own calculation to work that out but I would prefer to be able to specify to specify the cost including tax..

    More on the tax - I have it set to 20%...

    So I want to add a service that costs finally 60 USD....so that is I want to charge 48 and tax is 12 (20%)

    That sounds fair enough but if
    a) put the cost in as 60 then it adds 20 % - wrong....
    b) put the cost in as 48 then it adds 20% - wrong....

    I don't want to have to do this maths every time ....even when I work out the right maths...

    Charging a deposit for each product in that way you are asking, is not possible to add this as a new feature inside the core of Arastta. Because it will destroy the taxing logic of Arastta. Here you can get more info about Taxes:
