In short, do as you like and prefer yourself.
But please do some searching, t.ex.:
https://www.google.com/search?q=use+www+or+not
https://www.google.com/search?q=install+in+subdirectory+or+not
https://www.google.com/search?q=install+in+subdirectory+security
Personally I normally don't install several systems in one web root, because of security. If one gets hacked, all might be hacked easily. Most descent hostings allows setup of multidomains and subdomains, pointing to their own web root. There is no need to use subfolders/subdirectories.
Regarding www or not, skip it for a new responsive site. And ensure to redirect the one not being used (settings/htaccess).
